I haven't looked at win32 port, is it not using Cygwin?
Under Cygwin, autotools work fine. 

I was scared too, though bold enough to put it into my working 
project, which was already quite big. 
It takes some time to get used to autotools. And of course it's slower
because of tons of shell scripts. But then it saves tons of 
developer's time.

I'm eager to help, but I'm not the autotools guru, I only started 
using them few months ago.
