ok, i have reached the correct syntax for custom fields:

/opt/rt3/bin/rt create -t ticket set status=new subject='Alarm for Sever' 
owner='owner' queue='Operating' requestors='operating at company.com' 
admincc='it at company.com' priority='99' 'Server'='FILESRV01'

where "Server" is the Custom Field ...
