Thanks for your reply.
I've found the problem.
I missed the step of clearing the mason data after the upgrade.
As I'm using a freeBSD system the mason data is not in the usual place as the Documentation mentions (/opt/rt4/var/mason_data/obj/)
rather it was under /var/run/rt40/mason_data/obj
Once I cleared that I could then see the Search transform to  Article Search!
