[rt-devel] Multiple instances of RT2

You're going to need to either run one or both of the instances on
a second httpd (possibly served through a passthrough for user transparency)
or give the fastcgi handler a shot.  I believe that as of 2.0.1-test4 the fastcgi handler is functional, except for the fact that it won't display the RT logo at the top of the page.
