Is there anything above that first warning? Perhaps something about
Perl not being able to locate a file?

Check the permissions and ownership of
/path/to/rt3/etc/RT_SiteConfig.pm. Make sure you passed the proper
user and group to configure with --with-web-user and --with-web-group
and run `make fixperms`.
