And the same pdfs aren't password locked if you don't send them through
RT?

You need to be running Mysql 4.0.x

RT 2.1.88 was released in March of 2003. We've spent over a year fixing
bugs and making improvements. Before you spend time struggling with a
potential issue, I'd _strongly_ urge you to upgrade.
